{{{ipa user-mod}}} should have a {{{--gid}}} option to allow changing the user's primary GID.
Currently, there is no way (short of direct LDAP commands) to modify a user's primary GID.
On further investigation, this option isn't available for user creation either. Presumably this is because current users are being created with UPGs, but we should still allow this option.
ipa user-mod --setattr gidnumber=9999 sgallagh
