the packages app caches do not seem to be cleared properly.

maybe something needs to be removed manually or restarted?
Sadly the packages app has issues like this. It's slated to be redesigned/revaped later this year.
We already have https://fedorahosted.org/fedora-infrastructure/ticket/4793 to trac that.
